Reasoning, statistical learning and numerical modelling for the characterization of microbial communities.

Microbial communities are complex ecosystems composed of interacting populations, surveyed through large-scale, heterogeneous, and often incomplete omics datasets. Computational and numerical models are essential to integrate such data, reduce its complexity, and generate hypotheses about the nature and consequences of microbial interactions.
In this talk, I will present a range of methodological approaches developed to tackle these challenges. We characterize microbial populations in large-scale microbiomes by learning compositional patterns across thousands of samples. Moving beyond microbial identification, reasoning-based models using Answer Set Programming allow us to explore metabolic functions and infer putative interactions within communities.
For smaller-scale systems, we build numerical models that dynamically simulate the metabolism of community members. By combining these complementary strategies, we move closer to a deeper, systems-level understanding of microbial ecosystems.
